Ontology-based annotation has been in use by genomic research centers, as a way of generating standardized annotations, to facilitate the information exchange and consequently increase collaboration among researchers. Failures and successes in using these ontologies are identified in the genomic research projects. However, these facts are rarely reported to the ontology curators and developers. This paper describes an extension of the annotation process to improve the collaborative use of these ontologies. It includes tasks that can capture information that explain ontology term choices. It also presents a prototype that was developed to support the proposed extension.
